Deb tells Dexter he must return to the abandoned church to wrap up forensics. Travis drives by his hideout and retreats to Dexter’s (who Travis assumes is dead) apartment where Louis’ package is waiting outside. Travis opens Louis’ package before hearing Jamie home with Harrison. Realizing that Harrison is Dexter’s son, Travis decides to use Harrison as his sacrificial lamb.

Debra dispatches officers to tall skyscrapers in downtown Miami going off of a hunch that this is where the final tableau will be executed. Dexter attends Harrison’s Noah’s Ark play where Harrison is abducted by Travis. Dexter arrives at the skyscraper moments before Travis sacrifices Harrison. Travis releases Harrison and is then beaten unconscious by Dexter.

Homicide arrives after the officer on guard fails to respond via radio and they find him dead with no sign of Travis. Deb rushes into her therapist’s office where she gushes that Dexter actually said “I love you,” and decides she wants to let him know that she is in love with him. Travis awakes on Dexter’s table at the abandoned church. Deb enters the church and, turning the corner, she witnesses Dexter killing Travis.

When confronted, Jonah reveals that his mother blamed her kids for their father and defended his actions. Jonah got so angry after he went to the bathroom and found Rebecca dead (she committed suicide) that he beat his mom to death. He tries to kill Dexter but fails. Despite Brian’s protests, Dexter’s lets Jonah live, telling him to forgive yourself. This leads to a heated argument between Brian and Dexter, and Dexter runs him over with his car.

Meanwhile, Masuka and his new intern find a lead related to Doomsday. Travis also tells Gellar that he quits working for God. This leads to a heated confrontation between them.

Dexter however realizes the shooter was in fact Nick and this is confirmed when he retrieves a bullet from his apartment matching it against the ones found in Brother Sam. Travis begins to feel conflicted between his actions and begins to question the morality of the situation eventually releasing the woman they had held as “The Whore Of Babylon.”

Sometime later Brother Sam temporarily regains consciousness and calls for Dexter where he tells him to forgive Nick and move on before passing away. Later Dexter goes to confront Nick taking him to a isolated beach with the intention to kill him; however he decides not to and begs Nick to instead turn himself in. When Nick realizes however that they do not have any evidence on him he rejoices.

Dexter, angered by his arrogance holds him under the water drowning and killing him. Clapping, Brian, who is Dexter’s brother (also known as the Ice Truck Killer), appears behind Dexter.

Brother Sam tells Dexter that someone fired gunshots at his autoshop. Geller tries to get Travis to start making his own kills but he cannot manage on his own after Gellar makes front page news as the ‘Doomsday Killer’. After Travis fails to capture a “whore of Babylon” on his own, he and Gellar kidnap a woman together. Dexter decides to kill Travis, before he realizes that Travis is just Gellar’s tool, and that he might not have succumbed to the “darkness” yet, and knowing that he will lead him to Gellar.

Quinn and Batista go to Tallahassee to investigate Professor Porter (Gellar’s assistant), after Quinn sleeps with Porter, Batista finds a journal of Geller’s full of detailed illustrations similar to the Doomsday murders. An unknown person shoots down Brother Sam in his shop.

Back at Miami Metro, María LaGuerta is promoted to Captain. It is revealed that LaGuerta blackmailed Chief Matthews, whose name was on a prostitute’s ledger, to give her the promotion. Vince Masuka has taken up the responsibility of teaching a group of forensic science students, eventually having a female intern, Ryan Chambers, become his intern. Angel Batista and Laguerta have divorced, but remain friends.

Meanwhile, Dexter attends his High School reunion on the suspicion that the High School quarterback had murdered his wife (who had previously been kind to Dexter in his high school days when very few were). After obtaining the quarterback’s blood and finding a perfect DNA match from the wife’s murder scene records (from underneath her fingernails), Dexter realizes his instincts were right all along.

Travis Marshall along with Professor Gellar are introduced, the primary antagonists of the series who base their killings off of biblical text and believe the end of the world is coming. They kill a fruit vendor and replace his intestines with snakes. They stitch him with a symbol of alpha and omega.
