Following from “Back to Where You’ve Never Been”, the alternate universe’s Olivia (Anna Torv) and Lincoln (Seth Gabel) track down David Robert Jones (Jared Harris) to a warehouse, unaware that Colonel Broyles (Lance Reddick) had alerted Jones to their arrival. Jones waits until Olivia and Lincoln arrive before destroying one of his beloved shapeshifters, warning that if he’s willing to destroy someone he loves, they should fear what he would do to anyone else. He asks to be taken to Fringe headquarters.

There, Peter (Joshua Jackson) and the prime universe’s Lincoln (Gabel), having been cleared to return to the prime universe, are present when Jones is escorted to an interrogation room. Peter recognizes Jones and offers to interrogate him; Peter is able to throw Jones off guard, revealing that he knows Jones had crossed over from the prime universe and that his scars showed he’d suffered injuries as a result of being teleported out of prison. Jones makes a demand for a hard drive, containing satellite tracking data, to be returned to him and to let him go or else his agents will launch terrorist attacks; this is demonstrated when one agent sets off a biochemical agent in a hospital ward, killing all inside.

They let Jones go after secretly fitting him with a tracking device. However, due to Broyles’ interference, Jones is able to elude the tracking system, leaving the prime version of Lincoln suspicious of a mole within Fringe. Peter and Astrid (Jasika Nicole) study the data from the hard drive, and identify that Jones appears to be looking for a mineral in appreciable quantities in a nearby quarry that, when processed correctly, can create a hole in the universes. Peter realizes too late that the maps are those of the prime universe; Jones has crossed back over with help of his shapeshifter agents there to access the quarry. Peter and Lincoln return to the prime universe to catch up to Jones, but arrive too late as Jones takes a load of the mineral back to the alternate universe. The two Fringe teams meet and agree they must work together to defeat Jones, even though they know that Jones has been ahead of them. Peter recognizes that he knows Jones from the alternate timeline and is a variable that Jones has not accounted for. Later, the viewer is shown that Jones is communicating with Nina Sharp (Blair Brown) of the prime universe, who is preparing an unnamed woman for “Phase Two” of their plan.

Meanwhile, Walternate (John Noble) and his wife Elizabeth (Orla Brady) discuss helping Peter. Elizabeth crosses to the prime universe to meet with Walter (Noble) and to gain his help to assist Peter, which he has been reluctant to do, believing he has been given no sign of absolution for taking Peter from her. Elizabeth assures him that she had forgiven him long ago. Walter returns to Peter that evening and offers Peter his help to return home.

“Enemy of My Enemy” is the ninth episode of the fourth season of the Fox science-fiction drama television series Fringe, and the series’ 74th episode overall. It first aired January 20, 2012 on FOX Network

Peter (Joshua Jackson) fails to gain the support of the prime universe’s Walter (John Noble) in returning to his original timeline, so Peter schemes with Olivia (Anna Torv) and Lincoln (Seth Gabel) to travel to the parallel universe so that Peter can ask Walternate (Noble) for help. To avoid crossing over via the Machine Room, Lincoln retrieves Walter’s original dimension-crossing device, which in this timeline has been acquired by Massive Dynamic. The plan is for Lincoln to pose as the parallel universe’s Lincoln and bring Peter to Walternate. Peter does not learn until later that Olivia has told Lincoln to discover whether Walternate is behind the appearance of a new class of shapeshifters.

Olivia remains behind while Peter and Lincoln cross over at the Orpheum theater. Though Lincoln temporarily succeeds as posing as his doppelganger, Lincoln and Peter’s real identities are soon discovered by the parallel universe’s version of Lincoln (Gabel) and Olivia (Torv), having been called off a case by Walternate himself. As Lincoln and Peter are being taken back to Fringe headquarters, the driver of their van divert from the convoy after receiving a call. Before Fauxlivia and Lincoln arrive, Peter shoots the driver and is able to get away, leaving the prime universe’s Lincoln to confront Fauxlivia and the other Lincoln. They lock up Lincoln in a closet as Olivia tries to convince alternate-Lincoln that Walternate’s actions are suspicious: Walternate had taken them off of a case involving these new shapeshifters, clearly a Fringe case. Olivia speculates that Walternate might be behind these new shapeshifters.

Peter travels to his mother, Elizabeth’s (Orla Brady), home and convinces her to take him to Walternate. There, Walternate reveals that he had already known about Peter, as he had been “spying” on the prime universe. Peter explains that the prime universe does not trust Walternate, believing him to be responsible for the new shapeshifters. Walternate calls in his lead scientist, Brandon (Ryan James McDonald), to vouch for him, but surprises Peter by shocking Brandon unconscious with a special device, revealing Brandon to be a shapeshifter. Walternate is aware that these new shapeshifters have started to infiltrate his government, and the only reliable method he has found to detect them is the tazer-device, but that this will not be effective as it is fatal to humans. He requests for Peter to return to the prime universe to gain their trust on his behalf, as he believes that Peter, as a neutral party, is the only person he can truly trust. Only then will Walternate help him return to his timeline.

Fauxlivia and Lincoln discover the location from where a phone call to one of the drivers was made, and get Broyles’ (Lance Reddick) permission to investigate the source. After they depart, Broyles contacts David Robert Jones (Jared Harris), and warns him of the arrival of Fauxlivia and Lincoln; Jones is shown to have several more shapeshifters ready for deployment.

In the prime universe, Olivia wakes up at the theater to find the Observer September (Michael Cerveris) sitting in one of the theater’s front rows, shot in the chest. September warns her that he has seen all possible futures, and all of them include Olivia’s death. The Observer disappears before she has a chance to help him or call for an ambulance.

“Back to Where You’ve Never Been” is the eighth episode of the fourth season of the Fox science-fiction drama television series Fringe, and the series’ 73rd episode overall. It first broadcast January 13, 2012 on FOX Network.

Olivia Dunham (Anna Torv), suffering from a late night migraine, runs across her fellow agent Lincoln Lee (Seth Gabel) at a 24/7 diner, and those Lincoln attempts to make romantic advances on Olivia, she feels unable to show feelings in return. Meanwhile, Peter Bishop (Joshua Jackson), having been allowed to live on his own under guard, attempts to figure out how to the Machine to return him to his original timeline.

The Fringe team is alerted to the death of a man, his white and hair turned white. Walter determines that the pigment from the man’s skin has been extracted, and identify traces of animal DNA among human ones. The human DNA leads to a newborn child that reportedly died within a week after his birth in the 1970′s, but its body was moved to a pharmaceutical company that was a subsidiary of Massive Dynamic.

Olivia and Lincoln approach Nina Sharp, who affirms that the child had not died, but instead suffered from a genetic disordered that allowed them to implant animal genes on his body, giving him the ability to perfectly camouflage with his surroundings and an instinct for survival. Kept in the lab for years, the name, named Eugene (short for “unidentified genetics”) eventually escaped during a fire, and has remained undetected for years.

As other incidents and deaths occur at a condominium high-rise, Walter Bishop (John Noble) deduces that Eugene is trying to extract the pigment from his victims to make himself visible, a treatment that will likely kill him if he continues the practice. After Walter identifies that Eugene can be seen using ultraviolet light, Fringe and the FBI seal off the building and conduct a manhunt. Olivia discovers Eugene first, who takes her gun and holds her at gunpoint while he explains that he has been invisible to everyone and wants to become visible once again. He refuses to heed Olivia’s warning about taking too much of the treatment, and runs off.

The teams are unable to find him and close down the hunt, while discovering his make-shift lab in the building’s basement; from the numerous valuables in the lab, the Fringe team determines that Eugene had been silently watching the residents. The next day, Eugene is elated that one of the residents he became infatuated with, Julia, introduced herself to him; after she leaves the elevator, he succumbs to the treatment and dies. As Olivia reports Eugene’s death to Nina, she wonders if she herself, as a Cortexaphan trial subject, is unable to feel for others.

In the episode’s conclusion, Peter buys a pair of glasses for Lincoln that Olivia will appreciate more than his current pair. Lincoln offers to meet Olivia at the late night diner. As she is getting ready to leave for the meeting, she is gassed, and agents working for Nina Sharp inject her with a formula that will give a migraine and make here forget a short period of time.

“Wallflower” is the seventh episode of the fourth season of the Fox science-fiction drama television series Fringe, and the series’ 72nd episode overall. It first broadcast November 18, 2011 on FOX Network.

Peter Bishop (Joshua Jackson) is still being held by Fringe division who have yet come to fully trust him. Walter Bishop (John Noble) still disbelieves that Peter is his son, but, under orders from Broyles (Lance Reddick), studies him as a generic test subject.

Fringe learns of several cases that involve time fluctuations, and because of Peter’s appearance, bring him along to examine the scenes, believing that he may be partially responsible for the events, in that his appearance may have caused further tears between the prime and parallel universe. They find the time events are localized, reverting the affected area to conditions four years ago for short periods of time before dissipating, such as a building reverting to a fire-torn state, or a train crossing on a long-disused set of tracks.

Peter finds himself further jumping through time near these events. Peter, along with Olivia (Anna Torv) and Lincoln (Seth Gabel) return to Walter’s lab to try to find a pattern in the event, though Walter initially refuses to help with Peter’s involvement. They soon discover that the events occur along a spiral defined by the Golden ratio, and believe they will find the source of the disturbance at the epicenter of the spiral. Lincoln and other agents used an extent of the spiral to try to predict future mishaps that may be more damaging.

Near the center, they find a suburban home that is surrounded by a time bubble that unsuspectingly disintegrates an agent when he walks through it. Isolating the extent of the time bubble, they find the home belongs to a couple, Raymond (Stephen Root) and Kate (Romy Rosemont) Green; Kate was a distinguished professor in physics at a nearby university until four years ago when she was diagnosed early stages of Alzheimer’s disease.

Walter devices a portable Faraday cage that Peter offers to wear to enter the time bubble safely. Inside, he finds that Raymond, using Kate’s research, has constructed a giant machine in the basement of their house that creates a temporarily time bubble. Raymond admits that Kate suffered a rapid decline in health with the disease beginning four years ago, but has been using Kate’s research to return to when Kate had her mental capacity and encouraging this version of Kate to complete her research to permanently stabilize the bubble.

Kate, seeing this equipment for the first time, admits that she just completed the equations in her head but has not had a chance to write them down. When Lincoln reports a time event occurring that threatens to drown travelers in an underground tunnel due to the tunnel not having existed four years ago, Kate informs Raymond that she knew about these side effects, and encourages Fringe division to not prosecute Raymond since he was unaware of these effects. As Peter completes negotiations for Raymond, Raymond encourages Kate to write the remaining equations in his notebook, planning on using them after some time to recreate the stabilized time bubble. With Peter’s assurance of Fringe’s offer, Raymond disables the time bubble, returning time in the house to the present where Kate is confined to a wheelchair.

The Fringe division and the FBI remove the time bubble equipment from the house; Raymond, having kept Kate’s notebook, discovers that she had marked over all the equations, leaving a final message to him to keep on living his life and giving him her love.

Back at Fringe division, Peter notes that Raymond’s success with the time bubble started simultaneously with his appearance in the alternate timeline. Broyles thanks Peter for his help, and offers him to stay in the home Walter has on campus. Peter attempts to try to explain to Olivia of this timeline his relationship with the Olivia of his original timeline.

“And Those We’ve Left Behind” is the sixth episode of the fourth season of the Fox science-fiction drama television series Fringe, and the series’ 71st episode overall. It was first broadcast November 11, 2011 on FOX Network.

Olivia (Anna Torv) and the others of Fringe division attempt to determine the origin of Peter Bishop (Joshua Jackson), who purports himself as Walter’s (John Noble) son who had died as a young boy in the original timeline. Peter refuses to speak to anyone but Walter, but Walter is very reluctant to accept Peter’s story. Peter is held at Fringe headquarters in secure facilities.

The Fringe division is brought to investigate the violent murders of a woman and her live-in boyfriend in her home. They find that she was earlier married to Malcolm Truss (Arye Gross), a former Massive Dynamic biochemical researcher, and believe her murder was an attempt to access his aborted research on cell cloning by one of the new shapeshifters, Nadine (Michelle Krusiec), previously seen in “Neither Here Nor There”. While at Massive Dynamic, it is revealed that Nina Sharp (Blair Brown) raised Olivia and her sister (Ari Graynor) after Olivia killed her stepfather and ran away from Walter’s Cortexiphan trials; Walter resents Nina for both this and for her interference that led to young Peter’s death. Fringe is unable to locate Truss before Nadine does, and place a manhunt to track him down. Meanwhile, Nadine has tried to convince Truss that she is a patient in need of his cloning research, and coerces him to take her to his unmarked laboratory to synthesis the cure. It’s revealed she has a daughter, Haley.

As Fringe division attempts to work out Truss’ location, Peter, from his cell, uses the intercom electronics to try to convince Olivia and the others that he knows about shapeshifter technology. Under guard, Peter is able to use one of the memory discs previously recovered by Fringe to identify a tracking signal allowing Fringe to set off to Truss’ laboratory. Truss has come to discover Nadine’s truth after she temporarily loses control and takes the form of his former wife, but under threat of death, continues to synthesize the cure.

Truss finishes the cure just as the FBI and Fringe division surround the warehouse containing the lab. After being given the cure, Nadine attempts to fight off the agents, but appears to have dived into the water below. On recovering a body from the water, they realize that Nadine had taken the place of a fallen agent and has escaped their grasp. Nadine uses a Hermes 3000 typewriter stored in a locker at a Boston train station to type a report informing them of the success of Truss’ cure; moments later, the typewriter, on its own, types out further instructions for her.

Walter, after trying to resolve his issues with Peter, returns to Fringe to inform Peter that he refuses to accept him as his son and only as an anomaly to be studied. Meanwhile, Olivia experiences an unexplained time fluctuation.

“Novation” is the fifth episode of the fourth season of the Fox science fiction drama television series Fringe, and the series’ 70th episode overall. In the episode, the Fringe team of the alternate timeline deal with the ramifications of Peter Bishop’s return. The episode was written by consulting producer J.R. Orci and co-producer Graham Roland, while Paul Holahan served as the director. It first aired on November 4, 2011 in the United States to an estimated 3.28 million viewers.
